This is an Algerian Arabic document and people are refered to as
السيد بن فلان بن فلان
and
ابني بن فلان بن فلان بن فلانة
Do I keep the Bin as in Bin Laden or do I put son of?
Or do I just remove it all together and write it as a full name?

Bin

I would keep "Bin" whenever it is part of someone's name. As you cited, Bin Laden is a prime example. I would preserve the name as is, like going from English to Arabic we would not change "Johnson" to "son of John" in Arabic.

Context always helps, so if you think it is more of lineage as opposed to an individual's name as would appear on an official document, then using 'son of' to describe the lineage would be okay.

Well, that's the case in the Gulf, as Bin aden's name is acyually Bin Laden, but in this case it's an Algerian declaration. It'll be like, Bin Ibrahim Bin Ali and Sameeha (the mother). So, in a case like in the mother's name being mentioned here, it wouldn't make sense.
